As of now, there is no Software that is specifically designed for making atomix-skins. But some time ago, the team asked if anyone was in the process of making one. So from that, we might see such a program from the team. But I'm just speculating here.
For the time being, you can use any bitmap editor (from Paint to Photoshop) to modify or create bmp-files that is one part of the skin. The XML-files you can modify or create by using any text-editor.
If you're interested in making skins, I suggest you download one of the older and more simpler skins and view the short reference sheet in the developers section, under support, to get a general idea on how a skin is set up.
