Should my pair of DN-SC2000's be natively mapped to control 4 decks? Currently when I plug them in they both only have selectable control over deck 1 or deck 2.

Each SC2000 has two layers, so can control 2 decks per unit.
If you have two units, then you should be able to control 4 decks with them.
If not, check that they are assigned correctly:

Alternatively, you can map a button that you don't use to allow you to control 4 decks:

There are 'deck change' buttons on each of them but currently they're only controlling decks 1 and 2. How do I map them to control 1 or 3 on the left deck and 2 or 4 on the right deck?

If you have two units then first make sure that you are using a 4 deck skin. Then go to CONFIG -> Mappers and assign one unit to decks 1&2 and the other to 3&4 (Normally this will happen automatically, but if you have been using a 2 deck skin, they may both be assigned to control decks 1&2 or left/right)

I tryed to do this with a numark NS6 and 1 denon sc2000, but if i change one to (example) 1&2decks.... also the other one change into. :(
every change I do, it's reflected to both controllers. :(

Numark NS6 is a 4 deck controller, so will always be able to control decks 1-4 (The left/right sides control the current assigned left deck and right deck in VirtualDJ respectively.) Make sure that you have decks 1 & 2 selected on the left and right sides of the NS6 (This should normally be the case when first starting the software.)
Then use the above procedure to assign the SC2000 only to decks 3&4 (Go to CONFIG -> Mappers, choose the SC2000 in the drop-down list. Click the button to the right of the drop-down and choose the option to assign controllers. Make sure that decks 3&4 are selected.)
NOTE: If you use a 2 deck skin at any point, the SC2000 will revert back to controlling left/right deck or 1&2 when using a 4 deck skin.
