I'm considering upgrading my current setup to include a Numark NDX500 CD/Media player.
My question is this: I have limited space so I'm intending to buy just one unit. Will I be able to control both decks with the same NDX500?

It is possible to controll both (or more decks) with only one timecode turntable.
So it should be possible with only one CD Player too.
In case you just want to use it as a midi player, of course it is possible to controll both (or more) decks.
But might need some mapping tweaks.

The Deck assignment (switch) is done with the PROG button (11) , so no need of custom mapping anything (already provided)

So yes, you will be able to control any VirtualDJ deck with just a single unit. If a 2 Decks skin is used, the button will toggle-assign the unit between Left and Right decks. If a 4 decks skin is used, the button will cycle-assign the unit though all 4 decks.
