Yes, all 3 devices need to be connected to USB.
In VirtualDJ Settings ->CONTROLLER/MAPPING tab, you will see 2x Pioneer CDJ-400 devices detected. Then you need to use the Deck (Assign) drop-down and set one device to Deck 3, and the other one to Deck 4.
