whenever I plug my controller in, the Virtual DJ program minimizes, and will not reopen. If I click on it, the VDJ screen flashes, but it never opens back up.

It's good practice to make sure that your MIDI device is plugged in and/or set to MIDI before you start VDJ.

try these .....
uninstall
run CCleaner free tool developed by the Hercules user community...be sure to run the registry cleanup
reboot
turn off antivirus , disconnect ALL usb devices , turn off all scheduled tasks and wifi/bluetooth
redo the install , connect the device ONLY after prompted
