Instead of three cues per side. Make it six per side total, this would allow more creativity utilizing hit cues.

You won't ever reach VDJs hotcue limit. The limit you are referring to is simply a skin choice so as to not clutter the screen.
Use a different skin, edit the skin or map some controls.

There are 99 cue points that can be set. As SBDJ stated the 3 is a common skin selection.
You can use VDJScript with controllers, keyboard, etc to set beyond 3 -- set_cue # where # is the number (4,5,6,...,99) you want to create.
You can also name your cue points with a VDJScript like this -> set_cue 99 & cue_name 99 "Mix Out"
