I have the VMS4 Controller, when I record my mixes the Cues are recording too. How can I stop this from happening

You need to feed the master output back into vdj as the vms4 is a standard audio mixer, If you have a booth out that can be adjusted on the vms 4 I would use that, if not send the record to your speaker system, and feed the master back in through another soundcard input. The reason you would do through the master is to avoid clipping when recording, although if you really want to use the record out on the vms4 you can adjust the level in your standard windows audio settings.
You then need to use the advanced config and select "record loopback" and set that to whatever input it is using.

There is a drawback which I have tried to address in the wishes and new features forum without response, of not being able to see the record in level, so you need to do a few test recordings to set it up. If that is too difficult which it really is... I recommend using adobe audition or audacity to record the input as you would be able to monitor whether your recording is clipping and adjust your settings live as you mix.

I have it set up so vdj plays from my laptop and the recording is done on my desktop, but I am sure there would be a way to do it on the same computer, but have not had the need to figure it out.

When i push the start recording button on the version 6.1.0 it replys "RECORD ERROR CANT OPEN MP3 ENCODER" What do i do?

v6.1.0 is an old and out-of-date version of the software. We are now on v7.0.4

I have the Numark Mixdeck, when I record my mixes in VDJ the Cues are also recording too. How can I stop the music from the que from recording. All of my drivers and software are up to date. I really did understand what you were explaining to the other person with the VMS4.

Its a design flaw of the Mixdeck. You'll need a separate sound card in order to record or use an iPod. I asked the same question a while back, I'll find the thread and post a link so you'll have a better understanding of what you need.
