Occasionally, one will just stop playing. sometimes it will "pause" and I can continue where it stopped. Other times, it returns to the cue point. Using windows 7 and (I believe) Virt DJ 7.

Er.....so how are you using the CDJ400s?
As MIDI controllers over USB, or with timecode CDs?

Have you notice if this happens with a particular device (from the 2 you have) or both ?

I am rotating between 3 decks (with 2 connected at any time). It seems to happen with all 3. But, always on deck 2. Maybe a USB issue?

It appears that it loses connection for a while. Could be a bad USB cable ? Are you using a USB hub ? It is suggested to connect those devices directly to USB computer ports.
Also make sure Windows are not disabling the USB port for power saving reasons.
You change that in Device Manager-->Rightclick on the USB Hub-->Properties->Power management tab (unselect the option)
