i noticed that when i use the stems option, vdj creates a file next to my audio file that is about 3x larger than the audio file its self. When i unload it from a deck that stem file remains. this will very quickly fill up my hard drives. since the stems are loaded in a few seconds, why not automatically delete them after an audio file is not used.

Sounds like you have turned on the create precomputesStems option.
If your computer is fast enough to calculate them live you should indeed not turn on that option.
The point of the option is that on slow computers the stems are stored on disk so that they load faster the next time
 

The next question is then which of the 3 options should i choose.1. create manually, 2. always create, 3.only use precomputed.
 

Create manually.
Then they will be computed while loading unless you manually select to create the precomputed stems for a specific song
