I want to recreate all HotCues but to do that I first have to delete all the existing ones.

Simple way would be to .old your database.xml, as that is where all your hot cues etc are stored.
By .old the file and not deleting it, at least you can recover if you wanted.

This is not a solution because all tags would be gone!

Correct, deleting database will also delete many useful info
One way i can think of is to type a * char in the Search of VirtualDJ Browser (to gather all the files in your Database) and then use a script with repeat action to load the focused Track to a Deck, delete all hotcues then focus next, etc .

In theory it could be, if you delete all of the Point of Interest (Poi) elements of type "cue" in the file but leave everything else.
Edit: @djdad's solution is safer/more guaranteed to not corrupt the database.
