Atomix will only recogize wave and mp3, but not Windows Media, which I have many audio files of. How can I get to recognize this format?

Your best option is to use Winamp with the WMA input plugin and the MP3 encoding output plugin to convert all your songs.
Honestly, why would you have WMA files anyways? They suck and are very proprietary!

Can I get to let it reconize default audio CD's, wich are made in CDA?

We're working one the CDA support. For now, you you must encode your CD in wav or mp3 to play it with Atomix.
